The big thing it cleared up for me was Dedede's actions.  I assumed he was just being greedy but then I couldn't figure out the badges.  Now this makes more sense.

I also had some questions about R.O.B. but he pretty much confirmed what I already suspected, except I assumed they were built for the process and gained self awareness.  Didn't think they were blackmailed into it.
