Hmm...if you follow Zeldastorians (portmanteau of Zelda and Historians) there is this theory of a split timeline. They didn't really downgrade Ganondorf. He STARTED as Ganondorf since Ocarina of Time is where he came from. It then goes to this weird split in the timeline that people are not sure of. But most people think it goes like this:
Minish Cap -> Ocarina of Time -> (Split)
1st Split (Adult Link saves Hyrule) -> Wind Waker
2nd Split (Young Link is restored) -> Majora's Mask -> Twilight Princess (sages in TP are OoT Zelda's advisers...not the awakened sages that Link did...just to clarify...the sages didn't look the way they did in OoT so that's the only assumption to be made) -> The earlier games...not really sure anymore of what the order is according to Zeldastorians. HAHA.
And by the way...it's Ganondorf not Gannondorf

the link in windwaker is also young . it doesn't make sense for those two to be the same person , as neither has any recollection of link-type adventures prior to his own game . there are very few legend of zelda games that share a common link , or a common zelda .
also , gagnondorf becomes gannon only after obtaining the triforce (this is established in a link to the past) , so clearly , ganon is the stronger entity , with ganondorf being the weak-ass new fad to keep people interested .

Can someone please explain to me the diffrence between Ganon and Ganondorf? Maybe Ganondorf turns into Ganon for his FS (assuming he's in the game)

Actually, slower, more powerful, and that sort of archetypal villain...ganondorf is actually the faster, more agile one...but in tp...ganon was pretty quick at rampaging...but that's because of the whole twilight thing.
