mega man would win . everyone knows that mario tradiationally has 2 hit points max . mega man can shoot those stupid little pellets at about 6 / second . if we consider those to be of similar damage to other bullets (bullet bill) , then all mega man wold have to do is stand there and shoot straight ahead . mario isn't agile enough to dodge bullets coming that fast .
conversely , mega man can survive at least 6 fireballs , judging from damage taken vs heatman or other flame based robots .
it wouldn't be a fair fight .

ahh, but 3D mario can have up to 6 hit points. There's also the super star and iron mario, both of which kill on impact.
Also, Mario has dodged blasts that move much faster than Megaman's dinky pea shooter.
